If you've been struggling with low energy, mood swings, brain fog, stubborn weight, bloating, or hormones that feel "off" — before you blame any one organ, look down. Almost every road in your body leads back to your gut.
Here's why your gut is the quiet headquarters of your entire health: it's where you actually absorb the food you eat, activate your vitamins, metabolize and clear your hormones, and produce a huge share of your neurotransmitters. (Yes — most of your serotonin, the "feel-good" chemical, is made in your gut, not your brain.) When your gut is struggling, the ripple effects show up everywhere — your energy, mood, focus, clarity, metabolism, immune system, and hormones.
But "gut health" isn't one thing. It's really two systems working together, and you have to support both:
The structure — the gut lining itself (this is where "leaky gut" lives)
The organisms — the trillions of microbes living inside you (your microbiome)
Let's break each one down — what it is, what goes wrong, how we test it, and how we actually fix it.
Part 1: The Structure — Your Gut Lining & "Leaky Gut"
What it is: Your gut lining is a single layer of cells — one cell thick — that separates the inside of your digestive tract from your bloodstream. Those cells are held together by "tight junctions" that act like drawstrings, deciding what gets absorbed into your body and what stays out.
What it does: This thin barrier is one of the most important borders in your entire body. When it's healthy, it lets in nutrients and keeps out the things that don't belong — undigested food particles, toxins, and microbes.
What "leaky gut" actually means: When those tight junctions loosen and the barrier becomes permeable, particles that should have stayed inside the gut start slipping into the bloodstream. Your immune system sees these intruders and sounds the alarm — triggering system-wide inflammation. This is why a gut problem so rarely feels like a gut problem. It can show up as joint pain, skin issues, brain fog, fatigue, anxiety, food sensitivities, or autoimmune flares.
What damages the gut lining:
The Standard American Diet (SAD) — ultra-processed foods, sugar, seed oils, and almost no fiber
Chronic stress (your gut lining literally repairs more slowly when you live in "fight or flight")
Alcohol and frequent NSAIDs (ibuprofen, etc.)
Hidden infections, overgrowths, and toxins (mold, heavy metals)
Glyphosate and other pesticides on conventional produce
Frequent antibiotics
Tips to help heal the lining:
Remove the irritants first — the gut can't heal in an inflamed environment
Feed the lining with collagen/bone broth, and amino acids like L-glutamine (the preferred fuel for gut-lining cells)
Add gut-soothing foods: cooked vegetables, omega-3s, polyphenol-rich berries
Heal the nervous system — your gut only repairs in a "rest and digest" state
Prioritize sleep (your lining does its repair work overnight)
How we test it: We can assess intestinal permeability and inflammation through markers like zonulin, calprotectin, and secretory IgA — and through a comprehensive stool analysis that shows how well you're actually digesting and absorbing.
Action steps to start today:
Cut one processed/seed-oil food this week (start with anything fried or packaged with a long ingredient list).
Sip warm bone broth daily — it delivers collagen and amino acids your lining loves.
Chew each bite 20–30 times. Digestion starts in the mouth, and this alone eases the load on your gut.
Take 3 slow belly breaths before every meal to shift into "rest and digest" — your lining only repairs when you're calm.
Protect your sleep — your gut lining does its repair work overnight.
Part 2: The Organisms — Your Microbiome
What it is: Trillions of bacteria, viruses, fungi, and other microbes living in your gut — collectively, your microbiome. You carry more microbial genes than human genes. In a very real sense, you are an ecosystem.
What it does: These organisms are working for you around the clock. They:
Break down fiber and produce critical compounds (more on those below)
Manufacture and help regulate neurotransmitters — directly influencing mood, focus, and clarity
Help metabolize and clear hormones (a specific group of gut microbes, the "estrobolome," helps regulate your estrogen levels)
Train and regulate roughly 70% of your immune system
Influence your metabolism, blood sugar, and weight
When this ecosystem is balanced, you feel it: steady energy, stable mood, sharp focus, easy digestion. When it's out of balance (called dysbiosis), every one of those systems can wobble.
Meet your SCFAs — and why we're all running low
When the good microbes ferment fiber, they produce short-chain fatty acids (SCFAs) — compounds like butyrate, acetate, and propionate. Think of SCFAs as the paycheck your gut cells live on:
Butyrate is the #1 fuel source for your gut-lining cells (tying directly back to Part 1 — a strong lining depends on these)
SCFAs calm inflammation throughout the body
They strengthen the gut barrier and tighten those junctions
They support healthy metabolism, blood sugar, and even brain function
Here's the problem: SCFAs are made from fiber, and the Standard American Diet is desperately low in it. The average person eats a fraction of the fiber their microbes need. So we're essentially starving our own gut cells — and as a result, most people are running low on the very SCFAs that keep the gut (and the rest of the body) healthy and calm.
Action steps to start today:
Eat the rainbow — aim for 30 different plant foods a week (veggies, fruits, nuts, seeds, herbs, beans). Microbial diversity loves food diversity.
Add one fiber-rich food each day — think beans, lentils, oats, chia, ground flax, or berries.
Include a small daily source of fermented food — sauerkraut, kimchi, plain kefir, or yogurt (fermented food ≠ a probiotic supplement, and it's a gentle place to start).
Try to leave 12 hours overnight without eating — that nightly rest helps your microbes reset and your gut clean itself out.
Before reaching for any probiotic, test before you guess — see what's actually living in there first (more on this below).
Why You Shouldn't Just "Start a Probiotic"
This is one of the most common — and well-intentioned — mistakes I see.
When something feels off, the instinct is to walk into the store and grab a probiotic. But that's like throwing seeds onto soil without ever checking what's already growing there. You can't optimize an environment you haven't assessed.
Here's the order that actually works:
Test first — find out what's really living in your gut
Remove what shouldn't be there — that may mean addressing harmful bacteria, yeast overgrowth, parasites, or viruses before adding anything in
Repair the lining and rebuild the terrain
Reinoculate with the right strains for your specific ecosystem
Refuel with the fiber and foods your good microbes need
If you skip straight to step 4 and add probiotics on top of an overgrowth or infection, you can actually feel worse. The microbiome is an environment — and you have to understand the terrain before you plant anything new.
